Defining Binary Phylogenetic Trees Using Parsimony

چکیده
Abstract Phylogenetic (i.e., leaf-labeled) trees play a fundamental role in evolutionary research. A typical problem is to reconstruct such from data like DNA alignments (whose columns are often referred as characters), and simple optimization criterion for reconstructions maximum parsimony. It generally assumed that this works well which state changes rare. In the present manuscript, we prove each binary phylogenetic tree T with $$n\ge 20 k$$ n ≥ 20 k leaves uniquely defined by set $$A_k(T)$$ A ( T ) , consists of all characters parsimony score k on . This can be considered promising first step toward showing reconstruction justified when number relatively small.

Searching for phylogenetic trees under the frequency parsimony criterion: an approximation using generalized parsimony.
Swofford and Berlocher (1987) described a method for inferring trees from polymorphic character data that searches for trees that minimize the total amount of allelic frequency change as measured by the Manhattan metric. We provided three primary arguments for choosing our method over other parsimony methods proposed for polymorphic data: (1) it accommodates polymorphism without resorting to co...
متن کاملOn the Maximum Parsimony distance between phylogenetic trees
Within the field of phylogenetics there is great interest in distance measures to quantify the dissimilarity of two trees. Here, based on an idea of Bruen and Bryant, we propose and analyze a new distance measure: the Maximum Parsimony (MP) distance. This is based on the difference of the parsimony scores of a single character on both trees under consideration, and the goal is to find the chara...
متن کاملReduction rules for the maximum parsimony distance on phylogenetic trees
In phylogenetics, distances are often used to measure the incongruence between a pair of phylogenetic trees that are reconstructed by different methods or using different regions of genome. Motivated by the maximum parsimony principle in tree inference, we recently introduced the maximum parsimony (MP) distance, which enjoys various attractive properties due to its connection with several other...
متن کاملOn Defining Functions on Binary Trees
This article is a continuation of an article on defining functions on trees (see [6]). In this article we develop terminology specialized for binary trees, first defining binary trees and binary grammars. We recast the induction principle for the set of parse trees of binary grammars and the scheme of defining functions inductively with the set as domain. We conclude with defining the scheme of...
متن کاملMaximum Parsimony Phylogenetic Inference Using Simulated Annealing
The Maximum Parsimony (MP) problem aims at reconstructing a phylogenetic tree from DNA sequences while minimizing the total number of genetic transformations. In this paper we propose a carefully devised simulated annealing implementation, called SAMPARS (Simulated Annealing for Maximum PARSimony), for finding near-optimal solutions for the MP problem. Different possibilities for its key compon...
